I've been using Ximian Desktop 2 on a few different machines and haven't seen anything like that. I did run into a problem with Mozilla however not allowing me to download files which was fixed by removing and reinstalling Mozilla. Perhaps a reinstall of Nautilus and/or Metacity would help.
