I enjoyed the "Linux Unleashed" book from sams. It will walk you through the command line stuff. There are bunches of in-depth books on everthing in the book but it's a nice wirlwind tour of the entire Linux system. The version I have (second edition) is a bit dated but the new releases I have glanced through at the book stores seem up-to-date.
