As long as you're using the browser it seems like a skewed test to me.
But I haven't seen different results with the cli version vs the browser test.

I use speedtest-cli in ubuntu.  It's python and it's in the repo.

Here's CenturyLink's server compared to the ones in Regina and California:

You could compare the results from HTML5 and flash.
