Thank you, I'm not sure what I was doing wrong yesterday, but that worked
and I was able to make changes from there.

I ended up doing this:

<Directory /home/user/mapserver/>
  Action php-cgi /cgi-bin/php
  AddHandler php-cgi .php
</Directory>

and everything seems to be good now.
