I've never used mediawiki before, but I would assume that there is a
column in the db that signifies when a user has been confirmed or not
confirmed. Have you looked at the user table?

Has anyone ever hooked into the authentication system in mediawiki? 
Here's where I'm at. I've got a mediawiki setup and I like how it
creates accounts and authenticates users. I've also got it setup so that
only users that have confirmed their email address are allowed to edit
pages.

Now here's what I want to do. I want to create another set of pages,
outside of the wiki, that can only be used by the users that have
confirmed their email address in the wiki.
