Yeah. On my last apt-get upgrade, it replaced my own XF86Config-4 with
its own version of the file, which doesn't work for snot on my machine.
It did make a backup, though: look for a "...debconf-backup" or
something in /etc/X11. I put my own file back and it worked fine.

I tried another upgrade, and this time it asked me if I wanted to take
care of that config file myself (I said "yes!!").
